Aqui estou usando a Paranoid Android 3.95 e desabilitei a opção de Otimização Wi-fi, também estou usando a versão .84 do rádio.
Fiz os testes utilizando Wifi:
-> Aguardei o Nexus entrar em deep sleep (cerca de 5 a 10min após a tela desligar);
-> Enviei uma mensagem via Whats App do LG P500 da minha mãe para o Nexus;
-> A mensagem cercou em cerca de 10 segundos.
Infelizmente não tem como provar os segundos mas da para ver a hora de envio do P500 e de recebimento do Nexus 4, em deep sleep tem esse pequeno delay de alguns segundos, já quando vc está numa conversa o recebimento é instantaneo assim como ocorre no PC.

Esse problema de não chegar notificação geralmente está associado aos drivers do Kernel Stock do Google, todo aparelho tem seus defeitos e esse do Nexus é solucionável. Quem quer manter a ROM stock , a melhor forma de solucionar isso é atualizando para a versão 4.3 e instalando um Custom Recovery + ROOT e em seguida instalar um Custom Kernel como o Franco, Matrix ... ou se quiser manter na 4.2.2 instale CR + ROOT e procure um Custom Kernel com Prima Drivers e instale a ultima versão disponível do rádio (se não me engano é a .84), solução para o problema já existe há muito tempo, resta o pessoal ter coragem de aplica-la ao invés de ficar chorando pelos cantos.
Ainda sobre esse problema no Wi-Fi, uma explicação plausível para esse fato:

There is indeed a major difference related to Wi-Fi. I won't get into many details here as there is a
dedicated thread with months of discussions, but in short, JWR66V still has the Wi-Fi notification delay issue that 4.2.2 had. This is because Google turned off ARP offloading for that build, but later turned it on in JSS15J. It was also on in JWR66N, the leaked unofficial build that we got prior to the official release.
If Google were to build a new factory images now from JSS15J, it would have ARP offloading on, and Wi-Fi notification delays fixed. As far as I know, the change is only to an .ini file and the drivers are the same, so while a fix is needed for JWR66V, it's a simpler fix. If you use JSS15J you don't have to flash any Wi-Fi fixes at all.
